I'm kind of hoping that Sayaka plays a major role in a potential follow up. They seem to have left that open from what I've heard and she's my favorite character. I haven't gotten to see the film yet, but from the spoilers that I've heard, Homura's actions don't seem AT ALL out of character. There's always been an element of selfishness to her wish. She is obsessed with Madoka's happiness and well-being specifically. She didn't even particularly care what happened to the other girls unless it affected Madoka in some way. This development sounds like that obsession taken to it's most extreme and disturbing conclusion.

I once conceived of a Super-Villain who's big deal is that he thinks the world is hopelessly corrupt, and so he wants to completely burn it down and rebuild it in a smouldering fire in order to gain his desired utopia. He wants to sweep everything away. With one somewhat ironic exception: Superman. He felt that Superman was the only thing worth preserving, a truly heroic champion that deserves a world worth protecting.
The Super-Villain plans to become the undisputed ruler of this new world, and to have Superman as its chief "front line" defender/preserver. Superman would naturally try to stop the Super-Villain but would get entrapped by him (afterwards, the Super-Villain would try his best to persuade Superman to agree with his plan, but ultimately to no avail). The Super-Villain would be more powerful than Superman in most respects, but would refuse to kill him for the reasons given before. This would eventually give Superman the opening he needs to defeat the villain. I liked this idea because of the irony to it - The Super-Villain actually has deep respect for Superman, but hates the very thing that Superman wants to protect. So that makes them enemies, in spite of that admiration and respect. I thought about this some years ago, but never got around to seriously attempting it in a fanfic. Replace "Super-Villain" with "Homura", and "Superman" with "Madoka", and I think you're pretty close to capturing current Homura and why she did what she did. The main difference being that Homura doesn't want a heroic champion to defend her world, but rather just wants to give that hero a happy, normal life.
