Considering what the god did, no human could have continue research so why would the enviorment clean itself for humans where no humans are needed.

Basically iceman gene is the earth right now, why would it change, unless a god made an exception.

Though this is a huge plot device, the writers can write anything in between these two events and make it logical.

Spoiler for About humans from the first anime.: Part of the reason the animal human hybrids were made was to work on making it safe for humans to live on the surface again so the scientists did think it was possible. Over a long enough period of time the environment may have cleaned itself.
