I mean, the circle summoned a Cthullian deity. His uncle may have done some other occult stuff like sacrifice or other things Chiyo doesn't want Yuu to associate with her.

It could be possible that those are her "young"....and she just got rid of them all. The way she has the realization that maybe she didn't have to kill them all in the first place makes me think that there's a special connection between them and Shub Niggurath and maybe some affection as well but she weighed the options and decided Yuu to be heavier, casting aside those other things unneeded to fulfill her contract of being Yuu's family.

Btw guys, people are saying that the author himself stated the tragedy flags in the non-h manga won't lead to anything saddening. Is there any source confirming this? I've found nothing.

Yes. The non-H manga is a prequel to the H-doujins. So if anything bad happens, it's gonna happen there.
