Official reason is they are too expensive to mass-produce, thus these fighters are often utilized by specialist squadrons. Of course, the real reason behind it is so they do not steal the spotlight.
Nonetheless, with the technology presented in-series, and considering the industrial capacity of NUNS, being
too expensive is hardly a justification
By the time of Frontier, the amount of fleets and associated vessels possessed by the NUNS is quite...
staggering to say the least (we are talking about at least 1/4 the size of the fleet brought to the Solar System by Boddole Zer).

Macross colonies are individual political entities, each probably adhere to the basic NUNS constitution but certainly each with their own quirks. Cybernetics was never a big issue, nor were there arguments about cybernetics vs naturals (the NUNS had done far more controversial things in the past). There aren't any colonies that reject a cybernetically augmented individual (save for availability for augmentation), but there
are colonies & planets that reject natural-sized Zentradi.
